It may be worth looking into the following issue. If a user logs out of an OSX user account and then, without restarting in between, logs into the same user account or another user account on the same system, it appears that not all of the encryptedfolders sparse images are mounted. On the system where this was noticed, it would happen where only one of the four encryptedfolders sparse images was mounted. In addition, the FileVault feature was enabled, but that may or may not have caused the issue. One workaround would be to restart the system before logging into a different user account, but this might not be convenient.

The OSX 10.5 platform includes an install of the Apache Web server. (This may also apply to certain other OSX versions.) It appears that the Apache Web server creates and modifies log files in the /private/var/log/apache2 location, and that the Apache software expects the existence of the apache2 subdirectory.

Prior to installing the encryptedfolders script, a user might find it desirable to move or delete the existing contents of the /private/var/log location. In such a circumstance, it might be useful for the encryptedfolders script to automatically create an apache2 subdirectory on the /private/var/log sparse image.
